creating multiple knowledge sources via helix apply is confusing

it seems like the files from one knowledge source get mixed up with the others, unclear
also renaming a knowledge source via helix apply was confusing
and one time i got a timeout trying to run the apply (while it was indexing), resolved itself when the indexing finished though
