Update crate dependencies

Right now, once #5925 gets merged, we'll end up with about a dozen crates that need a major version update.
The issue will serve as an umbrella tracking issue.

All looks sensible to me.

Only concern: I believe cranelift might be tied to a specific version of the parser. If so, we couldn't freely update it.
